I really don’t know any good penguins stories but for the Riddler I totally suggest Batman Hush he’s probably the most well written character there. also try zero year Batman from the new 52. Both are great stories that really defined the character
Penguin: Pain and Prejudice is probably my favorite Penguin story
He has a small recurring role in the entirety of Batman: The Dark Knight, but his interactions with Batman is amusing
Detective Comics (New 52) Vol. 3: Emperor Penguin is also a pretty good story as well
I feel like Riddler is often ignored by writers cause he's known as being too corny, but he actually has lots of good stories:

I also enjoyed Paul Dini's run where he reforms and becomes a private detective. At least, I'm pretty sure it was Dini. There was also a silver/bronze age issue where he hypnotized himself into not leaving clues, but I can't remember which one it was.
I actually HATED Pain and Prejudice... too much gloom for me. That and the art was incomprehensible. But I'm glad it was capable of pleasing someone.
Now that I think about it, I must not be a huge Penguin fan, since most of his stories (even the popular ones) rubbed me the wrong way.
But if I had to choose my favorite stories of his, I'd pick the ones where he's a "respectable businessman" in charge of the Iceberg Lodge. He had some great moments in the last two N52 Catwoman volumes.
If you want Penguin as a side character, check out Gotham Central: Unresolved. It’s a good story.
Pain and Prejudice was rather cathartic for me. There have been people who have not been good to me in past to say. And not wishing them the best in life, but at least I'm not like the Penguin!
That's the Penguin's superpower. To completely mess up someone's life to ground zero if that someone just happens look at Penguin funny. I hate myself for loving that
And the book hearkens back to Penguin's story from Batman Returns, which is my favorite Batman movie

Paul Dini’s Detective Comics run features a reformed Riddler as a side character who appears pretty frequently. Penguin shows up at certain points, and has a couple funny interactions with Eddie. Nothing major though, but I’d recommend the run for the Riddler moments alone.

There was one collected trade I did not read from Dini's Detective Comics, so I'm excited to read that as well as everything else he's done in the omnibus
