Synopsis for "Pierce the Heavens, Superman!"

Kal-El is trapped inside the Black Mercy and now lives a fake life as a scientist in Krypton. He attempts to communicate and empathize with a Sun Eater but he is interrupted by Lara, his mother. She believes his son's kindness to be a weakness. In another part of Krypton, Lois has entered the Black Mercy and is surrounded by a squad of soldiers led by Jor-El, who demands to know she is, and Lois realizes she doesn't remember anything about herself.

Meanwhile, the ship carrying Jimmy and Kara has returned to Earth. To warn the people, Jimmy starts a broadcast on the Flamebird channel while Kara has idea on how to defeat Brainiac, especially now that he has taken control of Superman's body. Their ship is shut down by the Human Defense Corps, but Mallah and the Brain escape. Kara saves Jimmy before he hits the ground until she is weakened by Kryptonite held by Amanda Waller, who has ordered their arrest and ignores Jimmy's warnings about an alien threat coming to Earth.

Within the fake Krypton, Lois is placed inside a cell while the simulations of Jor-El and Lara deduce that she actually comes from outside the Black Mercy. Once they leave, Kal-El enters the cell and offers Lois some cake. He even releases her from her cell to show his goodwill. They begin to connect with each other and through their conversation, Lois regains her memories. He tries to have Superman recover his memories, but the simulation reboots. Lois is back in the place she started, much to the confusion of Jor-El and Lara.

Waller's convoy is intercepted by a news crew, led by Perry White and Vicki Vale, who are not happy that that Waller arrested a member of the free press and violated the Fourth Ammendment. Steve Lombard takes the opportunity to sneak into Waller's truck and free Jimmy, Kara and the unconscious Lois from imprisonment. Unfortunately, Kandor teleports right above Metropolis and Brainiac begins his assault.

Lois has been captured again and tries to have Kal-El realize that his entire life is just a lie, but Kal-El has a hard time understanding it. Jor-El and Lois don't understand how did Lois survive the simulation's reboot and Lois realize the simulation can't keep Superman trapped forever. To break the simulation, Lois continuously attempts to find Kal-El and remind him of the truth, but every time she finds him, the simulation reboots to a time before she found him. After multiple attempts, Lois finally finds Kal-El and admits she loves him. This causes Kal-El to remember Lois' name.

Back in the real world, Kara is heartbroken over the fact that she spent her entire life as Brainiac's life as a puppet and when she tried to stop him, she failed. Jimmy and Steve inspire her to fight for the things she wants to with her life. Meanwhile, Brainiac gives the people of Earth a choice: join the Empire or be destroyed. Waller's forces hit with everything they've got but Brainiac is unharmed. Even the combined strength of Slade, Damage and Atomic Skull fails to stop Brainiac, and the only one who can even harm him is Kara. Brainiac warns the people of Earth will not love her even if she sacrifices her life for them, but Kara promises to stop Brainiac at at all costs. Waller orders Lex to activate the Metallos and their Kryptonite power cores.

He begins to remember his life on Earth and Lois tells him about all the things to she did to find him. She even calls him by his nickname "Smallville". This finally causes Kal-El to remember Lois, but Jor-El attacks him in an attempt to regain control of the simulation. Luckily, Lois manipulates the simulation to her advantages and becomes strong enough to defend Kal-El from Jor-El's attacks. She admits her fear of losing Clark but now she understands that love is not a coward. She also now understands that she didn't name him "Superman" because of his power, but because of his heart. Superman regains his true identity and joins Lois to escape the simulation.

Superman and Lois awaken in the real world, while Brainiac is forced to return to his original world. Angry that his plan has been foiled, Brainiac attacks with even greater ferocity. He covers Kandor with anti-Kryptonite shielding and seizes control of the Metallos. Superman, having acquired a new suit, joins Kara in defending Metropolis but Brainiac uses the Kryptonite-powered Metallos to shoot them while he prepares Kandor's main weapon, the Archer beam, to destroy Metropolis.
