Zatanna was a member of the Insurgency against Superman's Regime.
History
Year Two
Main article: Injustice: Gods Among Us: Year Two Vol 1
After the destruction of Metropolis and the institution of Superman's Regime during the year after, Superman broke Batman's back over his knee for opposing him. Alfred was able to rescue Bruce in time to save his life and contacted Zatanna for assistance.
For months, during the second year of Superman's Regime, Zatanna stayed with Bruce and Alfred in the Tower of Fate, magically hidden from Superman's detection, while Bruce recovered.
Nine months after Batman was broken, the Green Lantern Corps staged a coup against Superman; though Batman assured his allies he would stay on the sidelines and rest, he, instead, asked Zatanna to teleport him to Oracle's side to help lead the Insurgency's mission. However, because Superman had gained a Yellow Lantern Ring, he became too powerful, and the mission failed.
Year Three
Main article: Injustice: Gods Among Us: Year Three Vol 1
During the third year of the Regime, after the war with the Green Lanterns, John Constantine contacted Zatanna and Doctor Fate in the Tower of Fate. He asked them to protect his daughter Rose Constantine, having just lost her mother, while he investigated magical forces that sought to help Superman. Zatanna agreed and begrudgingly teleported Constantine to partner up with Detective Chimp. [1]
Zatanna was invited with the other members of the Insurgency to the home of Jason Blood to discuss a magical force that was protecting Superman. However, at the meeting, the Insurgents were attacked by the Spectre, forcing them to retreat to the Tower of Fate. [2] There, Zatanna tended to the wounds of Detective Chimp, who had been critically injured in the attack. [3]
Following a clairvoyant prediction made by Madame Xanadu, Zatanna, Batman, and Constantine went to visit Swamp Thing for his assistance, only to discover that he had already joined the Regime. [4]
When the Spectre finally located the Tower of Fate and transported the Regime heroes to its location, Zatanna retreated to another location with Rose Constantine to keep the girl safe. [5]
Thanks to a collaboration between the Insurgents and the Regime, Shazam and Doctor Fate managed to banish Trigon and Mxyzptlk into the void, stopping the two forces from destroying the world. In the aftermath, Zatanna successfully collected the Insurgents and teleported them to Batman's bunker under the world's largest lead mine in Alaska, making that their new headquarters. [6]
Year Four

During the fourth year of Superman's Regime, Batman tried to call in Zatanna for help with their plan to bring in the Gods of Olympus to depose Superman, but, according to Bruce, she was busy elsewhere.
Epilogue
Upon beating "Classic" mode in Injustice: Gods Among Us or "Multiverse" mode in Injustice 2 with any playable fighter, the player would receive a possible alternate ending to the game's story featuring their fighter. These alternate histories should not be seen as relevant to future sequels or comic adaptations.
The defeat of Superman was a relief to Zatanna. During the Regime she and Doctor Fate had taken advantage of Superman's vulnerability to magic and turned the Tower of Fate into a sanctuary for Superman's enemies. She had saved many lives, but years of subterfuge weighed heavily upon her.
After the Regime's downfall, Zatanna was instrumental in restraining meta-humans during their trials, but when a jury recommended the death penalty for the more immutable defendants, Zatanna intervened. She took the prisoners to the Tower of Fate. There they would remain-incarcerated, but alive.
